For anyone who may be experiencing the same issue and happens to stumble upon this, here was the cause solution:
Cause- The "Plot Transparencies" option was checked, making those circles in the image above look grey when in fact they were black. File was using an STB plot style and had one of the color layers plot style set to "255" instead of "Normal".
Solution- Set color layer plot style to "Normal"
